Move the operations from MetaLayer to operations.py

Moved all the operations away from MetaLayer into the operations module (where they belong). Removed some which were not used by any layer and added some tests that were missing.

(historic background: at the beginning operations.py were only the NNPDF operations, that stopped being the case a long time ago but they remained in the wrong file)
